If he had been, he would never have allowed Joffrey to execute Ned. She was not of importance to him so he does not need to know more about her than she is the daughter of Ned. So he is quite surprised to find Arya at Harrenhal and especially surprised she is with Tywin. He does not tell Tywin because there is no direct benefit for him.
